“Would it be considered fraud if a married couple has checking and savings account in husbands name but wife is putting funds from her own paycheck into both accounts and wife has permission from husband to use funds as long as they are replaced?”

It isn’t clear from your question how the funds are being accessed by the wife; if she is withdrawing funds with her husband’s permission there should be no issue.  If, however, she is writing checks, and signing his name, there may be, and the couple should go to the bank and have the wife added as an authorized signator.
